东莞工业区在创造东莞经济奇迹过程中发挥了不可替代的作用，但东莞工业区在快速发展的同时也暴露出了一系列问题，包括空间与产业布局缺乏秩序、主导产业趋同以及企业植根性不强等。东莞工业区应加快产业转型，以技术改造、品牌打造、制造业总部经济等模式积极寻求产业升级路径，通过调整产业空间布局、加强自主创新、完善产业集聚配套体系、加强生态工业区建设、创新服务体系、实施人才战略、完善融资环境等具体措施促使东莞工业区转型升级。
